The church is located in the town of Naujasis Daugėliškis. Vaitiekus Goštautas built a wooden parish church in Old Daugėliškis (3 km south of Naujasis Daugėliškis) in 1526. A new one was built in 1600. It was rebuilt in 1812. In 1886, the church was burned down by lightning. In 1889, the church of St. Joachim and Anne was rebuilt in Naujasis Daugėliškis under the care of pastor Jonas Burba.
The Church Heritage Museum offers several valuables from this sanctuary. Of particular note is a cup from around 1640, donated to the church by the elder of Daugėliškis, Petras Pacas (+1642) and his wife Elžbieta Šemetaitė-Pacienė, decorated with the coat of arms of the Paca family and bearing the Vilnius precious metals control mark with Gediminas' pillars and the maker's initials on the ledge of the foot.
Many valuables entered the Daugėliškis Church during the time of Tsarist Russia – when Vilnius monasteries were closed, valuables were transported to smaller towns in an attempt to save them. This is how paintings from the St. Archangel Michael (Bernardine) church and monastery ended up in the church – „St. Anne herself the third“ from 1775 and „St. Francis of Assisi“ dating from the 17th-18th centuries.
